In the first Matrix movie, you were able to see Neo narrowly escape death on
several occasions (particularly in the last scene, where the sentinels are
EMP's just before they hack Neo to pieces with that nifty laser-cutting
thingy they all have).
In the second flick, however, we learn that Neo was chosen by the machines
to carry out a specific task for them. This leads me to think that Neo was
NEVER in any danger-from Smith, from the other agents, or from the
sentinels. The machines NEEDED him, so what good would it have done them to
kill him?

At that point they were not certain it was him they needed. They didn't
choose Neo specifically. Neo chose himself.

Not to mention: the Agents made it quite clear that they don't need to "bug"
anyone to know what they see, and they can take over any human's body while
they're still attached to the system. They knew what Neo had to do, but they
couldn't let the humans know they were *letting* him go.

Interrogating him, bugging him, letting Morpheus set him free... it was all
necessary to bring out the anomaly and allow the reload.

What wasn't part of the plan was Smith going rogue, avoiding deletion, and
almost ruining everything. Or, well, so it seems. :)
